The National Museum of Rome -- 4 branches, 2 near the main train station, 2 others in other locations.  Probably the best Museum in Rome devoted to ancient Rome.

The Galleria Borghese -- generally great, but especially the Bernini sculptures

Villa Giulia -- at the soutwest end of the Borghese Gardens, Rome's Etruscan Museum. Right next door (and included on the same ticket) the Villa Poniatowski, which features all the other neighbors of pre-classical Romans.

You may not be able to get online tickets for the Vatican Museum, unless the Vatican gets re-connected to the international banking system. (Cash only, for many months, maybe still that way).  If you have to buy tickets the old fashioned way, plan on a 3-4 hour wait.
